Sorry for taking so long to answer
Sometimes after he takes a shower, he walks in boxers just to bother me, I guess he feels comfortable when I see him.
Boxers and briefs.
I wear briefs most of the time.
Yes, I used to walk in front of him wearing only my briefs, now I hardly do it, but he has told me that he doesn't mind seeing me like that, since I am his son.
He asked me what my jockstrap was and why I wanted it. He asked me in a serious tone. Maybe he found my jockstrap which was a bit peculiar.

Why would you say..."just to bother me" regarding his wearing of boxers after showering?

Why have you mostly stopped wearing only yoir briefs around him? Is it because you'd rather just be in your jockstraps?

I think his seriousness about asking you about your jockstrap was a positive question from him and I feel that it's time for you to casually and seriously have a conversation with him. Set both your minds at ease and bond over this male only experience. It may well help him understand you better and you will feel closer to your Dad because of it.

I’ve reread this message chain 3 times and it still doesn’t seem to even hint at what your dad’s big issue is about for you wearing a jock or even briefs for that matter.
So, since the only times he lets you see him undressed is when he’s wearing
boxers I can only conclude that perhaps in his upbringing as a young male, the showing/exposing of his genitalia was frowned upon even in the presence of other males and the outline of his cock and balls in a pair of briefs was off limits!! Maybe it had religious roots perhaps? Or perhaps there was some sort of ‘incident’ involving nudity that still bothers him today?
If you have any male cousins around your age that you are close to, might be good to maybe somehow casually bring up the topic with one of them just to see if it’s a ‘family issue’. After all, you are old enough to be in military, you are old enough to drive, you are old enough to drink in most if not all states and you are old enough to pay taxes
In the mean time, don’t be ashamed to wear your jock in his presence and don’t be afraid to be naked in his presence. Your cock and balls are a symbol of your masculinity and something to be very comfortable with and proud of!

Easier said than done for so many. For many of us, it's simply a style of underwear but for others, it has connotations of sexuality - whether warranted or not. If they're a young guy in a small community, coming out or coming to terms with one's sexuality (whether it be gay or simply developing a fetish for jockstraps and/or underwear) is a HUGE deal.
You wouldn't believe how many of our customers include notes with their orders asking us ensure that "JOCKSTRAP CENTRAL" doesn't appear anywhere on the outside of the package - or worse, list the contents. We don't, of course.
It's a shame that's the world we live in, but that's a reality for many.
I'm not saying that's where @J&Boy is coming from, only he knows. But that's one way to look things.

My dad bought me my first jock and when I started playing rugby in 9th grade he bought me a cup. He didn’t ask just said I’d need it.
If your dad is in his late 40s, he probably had to wear a jock for PE. Most schools required them.
I coach HS rugby. All the new players show up with cups without being asked. We assume their fathers tell them to!

You shouldn’t have dodged the question…If you make it weird, then it’ll be weird. It should be very natural and normal for a man who engages in sports to wear a jockstrap. Of course he knows what it is and what it’s for. Just be very frank about it and say something like, “hey, a guy’s gotta protect/support his junk, right?” and leave it at that. But wearing one around the house casually might be a little weird, aside from transitory changing/unchanging or getting ready for a game. Just my 2c.
